Цей мультсеріал ґрунтується на оригінальних коміксах Лейрда та Істмена і не має сюжетного стосунку до серіалу 1987 року. Злісні «мишероботи» Бакстера Стокмана нападають на дівчину Ейпріл О'Ніл. Але в цей момент Черепашки Ніндзя приходять їй на допомогу і вона стає їх подругою. Пізніше вони знайомляться з Кейсі Джонсом — Нічним Месником в масці. І ось так Черепашкам Ніндзя і їх Сенсею треба перемогти ворогів і йти назустріч пригодам.
